Is it possible for pistons to not stop?

Whenever I use my cobble gen the pistons stop working for some reason and I always have to reset my Redstone.

Can you attach pictures of how you did the entire build and the redstone? I believe there is a way to do it, I just need to see what type of gen you have to know for sure.
